"en": "Abstract Food production produces nutrient-rich waste streams which, depending on local legislation, are either sent to wastewater treatment plants or discharged into the environment. In addition to causing environmental harm in the second instance, valuable nutrients are lost. A more circular approach would be to reuse these waste streams. Fungi and yeasts are ideal candidates as they require lots of organic carbon (which is especially high in food production waste streams) for growth, with the potential for producing value-added biomass. Here, we tested the metabolic activity and possible growth of seven fungi and three yeasts in five different food production waste streams. Initial tests were done to find the most promising waste streams for growth and these were chosen for further study. All species were then cultured in these waste streams and oxygen uptake was measured to gauge metabolic activity which we used as a proxy for growth rate. Pelletization’s effect on metabolic rates was tested on the most pellet-forming species, by adding agar to inhibit pellet formation. The most promising waste stream for yeast/fungal growth was cheese whey (Whey). Pellet inhibition (i.e., filamentous growth) resulted in increased metabolic activity of cells in the confectionary bakery waste stream with agar but decreased metabolic activity in Whey with agar. The best-growing species, Geotrichum candidum, has potential commercial value as a producer of enzymes, biochemicals and lipids and could provide added value while improving the circularity of water and nutrients in food production."

"en": "Abstract Background Immune-mediated arthritis is a group of autoinflammatory diseases, where the patient’s own immune system attacks and destroys synovial joints. Sustained remission is not always achieved with available immunosuppressive treatments, warranting more detailed studies of T cell responses that perpetuate synovial inflammation in treatment-refractory patients. Methods In this study, we investigated CD4 + and CD8 + T lymphocytes from the synovial tissue and peripheral blood of patients with treatment-resistant immune-mediated arthritis using paired single-cell RNA and TCR-sequencing. To gain insights into the trafficking of clonal families, we compared the phenotypes of clones with the exact same TCRß amino acid sequence between the two tissues. Results Our results show that both CD4 + and CD8 + T cells display a more activated and inflamed phenotype in the synovial tissue compared to peripheral blood both at the population level and within individual T cell families. Furthermore, we found that both cell subtypes exhibited clonal expansion in the synovial tissue. Conclusions Our findings suggest that the local environment in the synovium drives the proliferation of activated cytotoxic T cells, and both CD4 + and CD8 + T cells may contribute to tissue destruction and disease pathogenesis."

"en": "The files collect raw data for figures related to publication on porous germanium as a passivating material for germanium surfaces. 3 top raws in each file describe parameter name, units (if applicable) and comments (if applicable), respectively, for each column. Data_Figure2a.csv has data on effective lifetime as a function of injection level for samples processed in various components and mixtures of MACE solution (information on corresponding solution for each dataset is provided in the comment section). Data_Figure2b.csv provides stability test results for selected solutions based on the effective lifetimes measured straight after chemical processing (fresh) and the next day after that. The lifetimes were extracted at injection level of 1E14 cm-3. Data_Figure3.csv has data on surface recombination velocities (S_eff) as a function of injection lifetime for the samples denoted in the comment section of the file. Data_Figure3_inset.csv provides results of stability test for the sample processed in HF:H2O2 aq. The data represents days after processing with corresponding S_eff values. Data_Figure4b.csv has normalized XPS data (binding energies with corresponding intensities) of Ge 3d region for the samples indicated in the comment section of the file."

"en": "This dataset accompanies the publication Georg Götz, Teodors Kerimovs, Sebastian J. Schlecht, and Ville Pulkki. Dynamic late reverberation rendering using the common-slope model. In Proceedings of the AES 6th International Conference on Audio for Games, Tokyo, Japan, April 2024. The dataset includes room acoustic simulations conducted with the hybrid simulation suite Treble, using a transition frequency of approximately 750 Hz between wave-based and GA simulation. We simulated the coupled room geometry depicted in the file room_geometry2.pdf. The orange × indicates the source position, and receivers were uniformly distributed on the xy-plane with 0.3 m resolution. Each room exhibits a uniform absorption distribution. Room R2 is the most reverberant with an absorption coefficient similar to concrete (αR2 = 0.01), whereas R1 and R3 are significantly less reverberant with αR1 = 0.2 and αR3 = 0.1, respectively. The dataset also includes the common-slope analysis results for the omnidirectional responses and also for the sector-based analysis as described in the paper. "en": "This dataset includes 446 hemispherical-conical reflectance factors at wavelengths from 350 to 2500 nm measured on 13 hemiboreal, boreal, sub-Arctic and Arctic peatland sites in Finland and Estonia. The measurements were made during growing seasons of 2022 and 2023, on 1 m × 1 m plots under diffuse illumination conditions. The dataset includes also the site ID, country of the measurement, name of the peatland site, date of the measurement, coordinates of the plot, Finnish peatland type for the measurements done in Finland and tree-covert type for the measurements done in Estonia, basal area of the dead and alive standing trees by species, and vegetation fractional cover of the plot, as well as the quality class of the SWIR data on wavelengths 2025–2310 nm. For more elaborate description of the contents, see Data_description.pdf. Furthermore, a detailed description of the data acquisition and preprocessing is provided in Salko et al. [1].\r\n\r\nThe spectra are reported in two versions: as raw data (“_raw”) and as smoothed with Savitzky-Golay smoothing (_smoothed). The Savitzky-Golay smoothing was applied using a second order polynomial and a window size of 15 nm in the 350 to 1000 nm region, 39 nm in the 1001 to 2000 nm region and 75 nm in the 2001–2500 nm region. The atmospheric water absorption regions with high levels of noise are present at 1330–1549 nm, 1761–2024 nm, and 2311–2500 nm. In the _raw version, there reflectance factors on the water absorption regions are included in the data, and in the _smoothed version, they are omitted."

"en": "Abstract Background In otosurgical training, cadaveric temporal bones are primarily used to provide a realistic tactile experience. However, using cadaveric temporal bones is challenging due to their limited availability, high cost, and potential for infection. Utilizing current three-dimensional (3D) technologies could overcome the limitations associated with cadaveric bones. This study focused on how a 3D-printed middle ear model can be used in otosurgical training. Methods A cadaveric temporal bone was imaged using microcomputed tomography (micro-CT) to generate a 3D model of the middle ear. The final model was printed from transparent photopolymers using a laser-based 3D printer (vat photopolymerization), yielding a 3D-printed phantom of the external ear canal and middle ear. The feasibility of this phantom for otosurgical training was evaluated through an ossiculoplasty simulation involving ten otosurgeons and ten otolaryngology–head and neck surgery (ORL-HNS) residents. The participants were tasked with drilling, scooping, and placing a 3D-printed partial ossicular replacement prosthesis (PORP). Following the simulation, a questionnaire was used to collect the participants' opinions and feedback. Results A transparent photopolymer was deemed suitable for both the middle ear phantom and PORP. The printing procedure was precise, and the anatomical landmarks were recognizable. Based on the evaluations, the phantom had realistic maneuverability, although the haptic feedback during drilling and scooping received some criticism from ORL-HNS residents. Both otosurgeons and ORL-HNS residents were optimistic about the application of these 3D-printed models as training tools. Conclusions The 3D-printed middle ear phantom and PORP used in this study can be used for low-threshold training in the future. The integration of 3D-printed models in conventional otosurgical training holds significant promise."

"en": "Abstract Background Microbial expansins (EXLXs) are non-lytic proteins homologous to plant expansins involved in plant cell wall formation. Due to their non-lytic cell wall loosening properties and potential to disaggregate cellulosic structures, there is considerable interest in exploring the ability of microbial expansins (EXLX) to assist the processing of cellulosic biomass for broader biotechnological applications. Herein, EXLXs with different modular structure and from diverse phylogenetic origin were compared in terms of ability to bind cellulosic, xylosic, and chitinous substrates, to structurally modify cellulosic fibrils, and to boost enzymatic deconstruction of hardwood pulp. Results Five heterogeneously produced EXLXs (Clavibacter michiganensis; CmiEXLX2, Dickeya aquatica; DaqEXLX1, Xanthomonas sacchari; XsaEXLX1, Nothophytophthora sp.; NspEXLX1 and Phytophthora cactorum; PcaEXLX1) were shown to bind xylan and hardwood pulp at pH 5.5 and CmiEXLX2 (harboring a family-2 carbohydrate-binding module) also bound well to crystalline cellulose. Small-angle X-ray scattering revealed a 20–25% increase in interfibrillar distance between neighboring cellulose microfibrils following treatment with CmiEXLX2, DaqEXLX1, or NspEXLX1. Correspondingly, combining xylanase with CmiEXLX2 and DaqEXLX1 increased product yield from hardwood pulp by ~ 25%, while supplementing the TrAA9A LPMO from Trichoderma reesei with CmiEXLX2, DaqEXLX1, and NspEXLX1 increased total product yield by over 35%. Conclusion This direct comparison of diverse EXLXs revealed consistent impacts on interfibrillar spacing of cellulose microfibers and performance of carbohydrate-active enzymes predicted to act on fiber surfaces. These findings uncover new possibilities to employ EXLXs in the creation of value-added materials from cellulosic biomass."

"en": "Abstract Background Oxidative enzymes targeting lignocellulosic substrates are presently classified into various auxiliary activity (AA) families within the carbohydrate-active enzyme (CAZy) database. Among these, the fungal AA3 glucose–methanol–choline (GMC) oxidoreductases with varying auxiliary activities are attractive sustainable biocatalysts and important for biological function. CAZy AA3 enzymes are further subdivided into four subfamilies, with the large AA3_2 subfamily displaying diverse substrate specificities. However, limited numbers of enzymes in the AA3_2 subfamily are currently biochemically characterized, which limits the homology-based mining of new AA3_2 oxidoreductases. Importantly, novel enzyme activities may be discovered from the uncharacterized parts of this large subfamily. Results In this study, phylogenetic analyses employing a sequence similarity network (SSN) and maximum likelihood trees were used to cluster AA3_2 sequences. A total of 27 AA3_2 proteins representing different clusters were selected for recombinant production. Among them, seven new AA3_2 oxidoreductases were successfully produced, purified, and characterized. These enzymes included two glucose dehydrogenases (TaGdhA and McGdhA), one glucose oxidase (ApGoxA), one aryl alcohol oxidase (PsAaoA), two aryl alcohol dehydrogenases (AsAadhA and AsAadhB), and one novel oligosaccharide (gentiobiose) dehydrogenase (KiOdhA). Notably, two dehydrogenases (TaGdhA and KiOdhA) were found with the ability to utilize phenoxy radicals as an electron acceptor. Interestingly, phenoxy radicals were found to compete with molecular oxygen in aerobic environments when serving as an electron acceptor for two oxidases (ApGoxA and PsAaoA), which sheds light on their versatility. Furthermore, the molecular determinants governing their diverse enzymatic functions were discussed based on the homology model generated by AlphaFold. Conclusions The phylogenetic analyses and biochemical characterization of AA3_2s provide valuable guidance for future investigation of AA3_2 sequences and proteins. A clear correlation between enzymatic function and SSN clustering was observed. The discovery and biochemical characterization of these new AA3_2 oxidoreductases brings exciting prospects for biotechnological applications and broadens our understanding of their biological functions."

"en": "Abstract Background CRISPR-Cas9-based genome engineering represents a powerful therapeutic tool for cartilage tissue engineering and for understanding molecular pathways driving cartilage diseases. However, primary chondrocytes are difficult to transfect and rapidly dedifferentiate during monolayer (2D) cell culture, making the lengthy expansion of a single-cell-derived edited clonal population not feasible. For this reason, functional genetics studies focused on cartilage and rheumatic diseases have long been carried out in cellular models that poorly recapitulate the native molecular properties of human cartilaginous tissue (e.g., cell lines, induced pluripotent stem cells). Here, we set out to develop a non-viral CRISPR-Cas9, bulk-gene editing method suitable for chondrocyte populations from different cartilaginous sources. Methods We screened electroporation and lipid nanoparticles for ribonucleoprotein (RNP) delivery in primary polydactyly chondrocytes, and optimized RNP reagents assembly. We knocked out RELA (also known as p65), a subunit of the nuclear factor kappa B (NF-κB), in polydactyly chondrocytes and further characterized knockout (KO) cells with RT-qPCR and Western Blot. We tested RELA KO in chondrocytes from diverse cartilaginous sources and characterized their phenotype with RT-qPCR. We examined the chondrogenic potential of wild-type (WT) and KO cell pellets in presence and absence of interleukin-1β (IL-1β). Results We established electroporation as the optimal transfection technique for chondrocytes enhancing transfection and editing efficiency, while preserving high cell viability. We knocked out RELA with an unprecedented efficiency of ~90%, confirming lower inflammatory pathways activation upon IL-1β stimulation compared to unedited cells. Our protocol could be easily transferred to primary human chondrocytes harvested from osteoarthritis (OA) patients, human FE002 chondroprogenitor cells, bovine chondrocytes, and a human chondrocyte cell line, achieving comparable mean RELA KO editing levels using the same protocol. All KO pellets from primary human chondrocytes retained chondrogenic ability equivalent to WT cells, and additionally displayed enhanced matrix retention under inflamed conditions. Conclusions We showcased the applicability of our bulk gene editing method to develop effective autologous and allogeneic off-the-shelf gene therapies strategies and to enable functional genetics studies in human chondrocytes to unravel molecular mechanisms of cartilage diseases."

"en": "The examination of the comprehensive effects of flagship projects on adjacent neighborhoods remains inadequately explored, particularly within developing countries. This scholarly void is expanding despite limited research on public space flagship projects. The current study delves into a problematic case study: Atigh Square, located within the historical center of Isfahan, Iran. This site has undergone substantial efforts to transform into a pedestrian-oriented public space, aimed at recapturing its original configuration fro the eleventh century. The 5 criteria of identity, economy, social, physical, and tourism features and 22 indicators attributed to them were extracted from the theoretical literature. Mixed methods research was pursued, using seminal publications, quantitative data from a questionnaire, and qualitative analysis of interviews conducted with several experts. Furthermore, the integration and connectivity of the area before and after regeneration was compared using Depth map software package. The results of the analysis show that the impact of the project in social, identity-related, infrastructural, and economic sub-criteria was weak, but it achieved relative success in terms of planning and tourism indicators. Besides, the sanitation sub-class received the highest rank whereas facilities and public services had the lowest rank among the sub-classes. As with the subjective and objective quality of life, the project was not a great success. Overall, although the project has considerably enhanced the physical and visual conditions of the area, it has failed to solve the social and economic problems of the surrounding fabric. The findings significantly contribute to the existing body of global literature concerning the impacts of flagship projects on surrounding areas, as the research explores diverse facets of these effects. The results underscore the necessity for flagship projects to be meticulously planned, taking into account not only the specific circumstances and challenges of local communities but also their integration into the broader socio-economic dynamics of the entire city."

"en": "Abstract Background Patients’ online record access (ORA) enables patients to read and use their health data through online digital solutions. One such solution, patient-accessible electronic health records (PAEHRs) have been implemented in Estonia, Finland, Norway, and Sweden. While accumulated research has pointed to many potential benefits of ORA, its application in mental healthcare (MHC) continues to be contested. The present study aimed to describe MHC users’ overall experiences with national PAEHR services. Methods The study analysed the MHC-part of the NORDeHEALTH 2022 Patient Survey, a large-scale multi-country survey. The survey consisted of 45 questions, including demographic variables and questions related to users’ experiences with ORA. We focused on the questions concerning positive experiences (benefits), negative experiences (errors, omissions, offence), and breaches of security and privacy. Participants were included in this analysis if they reported receiving mental healthcare within the past two years. Descriptive statistics were used to summarise data, and percentages were calculated on available data. Results 6,157 respondents were included. In line with previous research, almost half (45%) reported very positive experiences with ORA. A majority in each country also reported improved trust (at least 69%) and communication (at least 71%) with healthcare providers. One-third (29.5%) reported very negative experiences with ORA. In total, half of the respondents (47.9%) found errors and a third (35.5%) found omissions in their medical documentation. One-third (34.8%) of all respondents also reported being offended by the content. When errors or omissions were identified, about half (46.5%) reported that they took no action. There seems to be differences in how patients experience errors, omissions, and missing information between the countries. A small proportion reported instances where family or others demanded access to their records (3.1%), and about one in ten (10.7%) noted that unauthorised individuals had seen their health information. Conclusions Overall, MHC patients reported more positive experiences than negative, but a large portion of respondents reported problems with the content of the PAEHR. Further research on best practice in implementation of ORA in MHC is therefore needed, to ensure that all patients may reap the benefits while limiting potential negative consequences."

"en": "Abstract Background Systematically using standard patient-reported measures (PRMs) in clinical routines is trending. The International Consortium for Health Outcomes Measurement (ICHOM) has developed condition-specific standard sets of patient-centred measures, one of which is the Pregnancy and Childbirth Standard (PCB) set, where standard PRMs are included. There is limited knowledge on the use of ICHOM PCB set-included PRMs (ICHOM-PCB-PRMs) in routine care. This study investigates women’s perspectives on the future implementation of standard ICHOM-PCB-PRMs in routine maternity care in Finland. Methods Semi-structured interviews were conducted. Pregnant and postpartum women were asked to evaluate each ICHOM-PCB-PRM in several dimensions, e.g., importance and quality of questions, and to provide their views on future implementation in terms of benefits, difficulties, and practices. With the predefined topics and themes, deductive analysis was applied. Ethical committee approval (HUS 220/880/2015) and research permissions were obtained. Results 22 women participated. Participants felt that most of the ICHOM-PCB-PRMs were important, relevant, understandable, and appropriately designed, and agreed that some changes in ICHOM-PCB-PRMs were needed, e.g., adding other important measures, changing the wording, and adding open-ended questions. Women would be hesitant to answer questions honestly if follow-up actions were unclear. Most “outcome” measures could be asked repeatedly as maternal health status changes over time, and “experience” measures could be asked separately for different service providers. Disagreements regarding data collection at birth were observed. PRMs were regarded as a way for women to express their thoughts and feelings. Our participants were concerned about the possible consequences of negatively answering the PREMs questions and the availability of follow-up care. Participants expected that they could answer short and easy questions digitally before appointments, and that instructions and follow-up actions based on their answers should be available. Conclusion ICHOM-PCB-PRMs could be applicable in Finnish maternity care, but some modifications may be required. Careful consideration is needed regarding how and when PRMs questions are asked for eliciting more accurate and honest answers and minimizing women feeling judged, embarrassed, or offended. Follow-ups should be available according to women’s responses and needs. This study provides insights on the adoption and implementation of standard PRMs in routine maternity care."

"en": "Abstract A systematic review was conducted to determine the trends in devices and parameters used for brain photobiomodulation (PBM). The revised studies included clinical and cadaveric approaches, in which light stimuli were applied to the head and/or neck. PubMed, Scopus, Web of Science and Google Scholar databases were used for the systematic search. A total of 2133 records were screened, from which 97 were included in this review. The parameters that were extracted and analysed in each article were the device design, actuation area, actuation site, wavelength, mode of operation, power density, energy density, power output, energy per session and treatment time. To organize device information, 11 categories of devices were defined, according to their characteristics. The most used category of devices was laser handpieces, which relate to 21% of all devices, while 28% of the devices were not described. Studies for cognitive function and physiological characterisation are the most well defined ones and with more tangible results. There is a lack of consistency when reporting PBM studies, with several articles under defining the stimulation protocol, and a wide variety of parameters used for the same health conditions (e.g., Alzheimer’s or Parkinson’s disease) resulting in positive outcomes. Standardization for the report of these studies is warranted, as well as sham-controlled comparative studies to determine which parameters have the greatest effect on PBM treatments for different neurological conditions."

"en": "Use of alternative non-Saccharomyces yeasts in wine and beer brewing has gained more attention the recent years. This is both due to the desire to obtain a wider variety of flavours in the product and to reduce the final alcohol content. Given the metabolic differences between the yeast species, we wanted to account for some of the differences by using in silico models. Results We created and studied genome-scale metabolic models of five different non-Saccharomyces species using an automated processes. These were: Metschnikowia pulcherrima, Lachancea thermotolerans, Hanseniaspora osmophila, Torulaspora delbrueckii and Kluyveromyces lactis. Using the models, we predicted that M. pulcherrima, when compared to the other species, conducts more respiration and thus produces less fermentation products, a finding which agrees with experimental data. Complex I of the electron transport chain was to be present in M. pulcherrima, but absent in the others. The predicted importance of Complex I was diminished when we incorporated constraints on the amount of enzymatic protein, as this shifts the metabolism towards fermentation. Conclusions Our results suggest that Complex I in the electron transport chain is a key differentiator between Metschnikowia pulcherrima and the other yeasts considered. Yet, more annotations and experimental data have the potential to improve model quality in order to increase fidelity and confidence in these results. Further experiments should be conducted to confirm the in vivo effect of Complex I in M. pulcherrima and its respiratory metabolism."

"en": "Abstract A de novo molecular design workflow can be used together with technologies such as reinforcement learning to navigate the chemical space. A bottleneck in the workflow that remains to be solved is how to integrate human feedback in the exploration of the chemical space to optimize molecules. A human drug designer still needs to design the goal, expressed as a scoring function for the molecules that captures the designer’s implicit knowledge about the optimization task. Little support for this task exists and, consequently, a chemist usually resorts to iteratively building the objective function of multi-parameter optimization (MPO) in de novo design. We propose a principled approach to use human-in-the-loop machine learning to help the chemist to adapt the MPO scoring function to better match their goal. An advantage is that the method can learn the scoring function directly from the user’s feedback while they browse the output of the molecule generator, instead of the current manual tuning of the scoring function with trial and error. The proposed method uses a probabilistic model that captures the user’s idea and uncertainty about the scoring function, and it uses active learning to interact with the user. We present two case studies for this: In the first use-case, the parameters of an MPO are learned, and in the second use-case a non-parametric component of the scoring function to capture human domain knowledge is developed. The results show the effectiveness of the methods in two simulated example cases with an oracle, achieving significant improvement in less than 200 feedback queries, for the goals of a high QED score and identifying potent molecules for the DRD2 receptor, respectively. We further demonstrate the performance gains with a medicinal chemist interacting with the system. Graphical Abstract"

"en": "A major challenge of our time is reducing disparities in access to and effective use of digital technologies, with recent discussions highlighting the role of AI in exacerbating the digital divide. We examine user characteristics that predict usage of the AI-powered conversational agent ChatGPT. We combine behavioral and survey data in a web tracked sample of N=1376 German citizens to investigate differences in ChatGPT activity (usage, visits, and adoption) during the first 11 months from the launch of the service (November 30, 2022). Guided by a model of technology acceptance (UTAUT-2), we examine the role of socio-demographics commonly associated with the digital divide in ChatGPT activity and explore further socio-political attributes identified via stability selection in Lasso regressions. We confirm that lower age and higher education affect ChatGPT usage, but neither gender nor income do. We find full-time employment and more children to be barriers to ChatGPT activity. Using a variety of social media was positively associated with ChatGPT activity. In terms of political variables, political knowledge and political self-efficacy as well as some political behaviors such as voting, debating political issues online and offline and political action online were all associated with ChatGPT activity, with online political debating and political self-efficacy negatively so. Finally, need for cognition and communication skills such as writing, attending meetings, or giving presentations, were also associated with ChatGPT engagement, though chairing/organizing meetings was negatively associated. Our research informs efforts to address digital disparities and promote digital literacy among underserved populations by presenting implications, recommendations, and discussions on ethical and social issues of our findings."
