"en": "Motivation: Network analysis is a powerful approach to investigate biological systems. It is often applied to study gene co-expression patterns derived from transcriptomics experiments. Even though co-expression analysis is widely used, there is still a lack of tools that are open and customizable on the basis of different network types and analysis scenarios (e.g. through function accessibility), but are also suitable for novice users by providing complete analysis pipelines. Results: We developed VOLTA, a Python package suited for complex co-expression network analysis. VOLTA is designed to allow users direct access to the individual functions, while they are also provided with complete analysis pipelines. Moreover, VOLTA offers when possible multiple algorithms applicable to each analytical step (e.g. multiple community detection or clustering algorithms are provided), hence providing the user with the possibility to perform analysis tailored to their needs. This makes VOLTA highly suitable for experienced users who wish to build their own analysis pipelines for a wide range of networks as well as for novice users for which a “plug and play” system is provided."

The data consist of subjective ratings of emotions and behavioral tendency. An online experiment investigated the perceived effects of a user interface (UI) intervention aiming to support online news commenters’emotion regulation. In the study, participants were presented with a vignette, describing a user reading online news comments, feeling agitated in response, and writing a highly uncivil comment. Then, the experimental manipulation was administered, and participants were randomly allocated to three experimental groups: 1) labeling, 2) analysis-control, and 3) guidelines-control. The groups differed in how the UI reacted to the comment. In the labeling group, the UI showed a text that the platform had analyzed the content of the user’s comment, and it indicated that the user had expressed strong emotions. In the analysis-control group, the text was similarly described as having appeared as a result of the analysis of the comment, but instead of describing the tone of the comment, it referred to posting guidelines. In the guidelines-control group, the text similarly referred to posting guidelines, but was described as having been visible below the comment field the whole time. Next, the participants assessed the commenter’s probable responses to the intervention. In four items, the participants were to rate whether the user’s emotional state would have changed to a more positive, negative, aroused and unaroused direction, when compared to how they felt while writing the uncivil comment. The rating scale was a seven-point scale varying from 1 (completely disagree) to 7 (completely agree). After that, the participants were asked in a multiple-choice item whether they believed the user would (1) send the comment without changes, (2) make the tone of the comment more positive and then send the comment, (3) make the tone of the comment more negative and then send the comment or (4) not send the comment. In addition, the study included one attention check item and two manipulation check questions. The participants who failed the attention check or either of the manipulation checks were excluded from all analyses. The file included contains the followng data: the participants' id numbers, ages and genders, the ratings of emotional state, responses to multiple-choice question, and the responses to attention check and manipulation check questions."

"en": "Ecological communities and biodiversity are shaped by both abiotic and biotic factors. This is well illustrated by extreme environments and invasive species. With global change, hydrogen sulphide is an increasing threat for many multicellular organisms. As the formation, size, and abundance of hydrogen sulphide-rich marine environments increase, many species are challenged with the inhibiting effect of sulphide on the aerobic energy production via cytochrome c oxidase, ultimately causing the death of the organism. Interestingly, many protist, yeast, plant, and also animal species possess a sulphide-resistant alternative oxidase (AOX). In this study, we investigated whether AOX is functionally involved in sulphide stress response of the highly invasive marine tunicate, Ciona intestinalis. At the LC50, the sulphide effect on developmental success of AOX knock-down Ciona embryos was three times stronger than on control groups. Further, AOX mRNA levels were higher under sulphide than control conditions - and this effect increased with embryonic development. Together, we found that AOX is indeed functionally involved in the sulphide tolerance of Ciona embryos, hence, very likely contributing to its invasive potential; and that AOX tends to underlie transcriptional control. We suggest that AOX-possessing species play an important role in shaping marine ecological communities, and this importance may increase under ongoing global change."

HAL : Hal-04197166\r\n\r\nDataset production context :\r\nHere, we report on core–clad bioactive borosilicate fibers, that we have prepared both with round and rectangular cross‐section profile. The exposed approach, which relies on the stacking and drawing of glass slabs, demonstrates our ability to develop bioactive‐based glass fibers with tailored cross‐section profiles. Tens‐of‐meters‐long fibers were successfully drawn, although suffering from elevated losses in the case of the rectangular ones. The response of the fibers in simulated body fluid was studied for both geometries. We found that a round cladding can act as protective layer, tempering effects of the corrosion. We also noticed that rectangular fibers are more prone to degradation, the enhanced corrosion beginning from their sharp corners as they accumulated residual tensile stress during drawing. To the best of our knowledge, this is the first report on the effect of residual tensile stresses from surface tension deformations applied to the corrosion of rectangular fibers. "en": "Emotions in Digital Media: Emotional Responses to Online Discussions – Dataset by Aleksi Syrjämäki, Mirja Ilves, Poika Isokoski, Joel Kiskola, Anna Rantasila, Thomas Olsson, Gary Bente, and Veikko Surakka The data consist of subjective ratings of valence and arousal, and psychophysiological data (facial surface EMG and skin conductance). Three experiments investigated whether the emotional tone of online discussions influence subjective emotions in individuals reading the discussions. In all experiments, participants read the three news stories, followed by the related discussion thread. After reading each thread, participants rated how they felt while reading the thread using valence and arousal scales of the self-assessment manikin (-4...+4 scales; Bradley & Lang,1994). Positive scores refer to positive valence/high arousal. The topics of the news stories were abortion, work-related immigration, and legalization of cannabis. We edited three versions of the threads, including comments with negative/neutral/positive tone. The factual content of the three versions was similar, and they only varied in the tone of the comments (e.g., expletives and negatively charged phrases in the negative threads, very courteous language in the positive threads). In Experiment1, the stimuli and the measurements were presented in a paper form, which the participants filled in alone. Experiment2 was run in the laboratory, and the stimuli were presented on a 24\" 1,440x900 monitor using E-Prime® 2.0, and responses were collected using a keyboard. Psychophysiological measurements (electromyography (EMG) and skin conductance responses (SC)) were also taken in Experiment2. Facial EMG and SC were measured with a Nexus-32-F physiological monitoring device (Mind Media B.V.) at a sampling rate of 2,048 Hz. Facial EMG activity was measured on the left side of the face at the corrugator supercilii and zygomaticus major muscle regions with bipolar pre-gelled AgCl sintered electrodes. The guidelines of Fridlund and Cacioppo (1986) were followed for the electrode attachment and placement. SC was measured with Ag-AgCl electrodes coated with electrode paste. The electrodes were attached to the medial phalanges of the index and middle fingers of the nondominant hand. Experiment3 was run online using LimeSurvey. In contrast to previous experiments, emotional tone was manipulated as a between-subjects factor, with random allocation to negative/positive groups. Neutral stimuli were not included. The original aim of Experiment3 was to investigate effects of emotion labeling on the emotional responses. Each thread was presented in a different labeling condition (the participant labeling the valence of each message, reading a label indicating the valence, or a control condition without labeling). "en": "Raw data generated in this study.\r\n\r\nDriving synthetic materials out of equilibrium via dissipative mechanisms paves the way towards autonomous, self-sustained robotic motions. However, obtaining agile movement in diverse environments with dynamic steerability remains a challenge. Here we report a light-fuelled soft liquid crystal elastomer torus with self-sustained out-of-equilibrium movement. Under constant light excitation, the torus undergoes spontaneous rotation arising from the formation of zero-elastic-energy modes. By exploiting dynamic friction or drag, the zero-elastic-energy-mode-based locomotion direction can be optically controlled in various dry and fluid environments. We demonstrate the ability of the liquid crystal elastomer torus to laterally and vertically swim in the Stokes regime. The torus navigation can be extended to three-dimensional space with full steerability of the swimming direction. These results demonstrate the possibilities enabled by prestrained topological structures towards robotic functions of out-of-equilibrium soft matter."

"en": "Cold shock adaptability is a key survival skill of gut bacteria of warm-blooded animals. Escherichia coli cold shock responses are controlled by a complex multi-gene, timely-ordered transcriptional program. We investigated its underlying mechanisms. Having identified short-term, cold shock repressed genes, we show that their responsiveness is unrelated to their transcription factors or global regulators, while their single-cell protein numbers' variability increases after cold shock. We hypothesized that some cold shock repressed genes could be triggered by high propensity for transcription locking due to changes in DNA supercoiling (likely due to DNA relaxation caused by an overall reduction in negative supercoiling). Concomitantly, we found that nearly half of cold shock repressed genes are also highly responsive to gyrase inhibition (albeit most genes responsive to gyrase inhibition are not cold shock responsive). Further, their response strengths to cold shock and gyrase inhibition correlate. Meanwhile, under cold shock, nucleoid density increases, and gyrases and nucleoid become more colocalized. Moreover, the cellular energy decreases, which may hinder positive supercoils resolution. Overall, we conclude that sensitivity to diminished negative supercoiling is a core feature of E. coli's short-term, cold shock transcriptional program, and could be used to regulate the temperature sensitivity of synthetic circuits."

"en": "This record contains raw data related to the article \"Fenretinide treatment accelerates atherosclerosis development in apoE‐deficient mice in spite of beneficial metabolic effects\" Abstract Background and Purpose Fenretinide, a synthetic retinoid derivative first investigated for cancer prevention and treatment, has been shown to ameliorate glucose tolerance, improve plasma lipid profile and reduce body fat mass. These effects, together with its ability to inhibit ceramide synthesis, suggest that fenretinide may have an anti‐atherosclerotic action. Experimental Approach To this aim, nine‐week‐old apoE‐knockout (EKO) female mice were fed for twelve weeks a Western diet, without (control) or with (0.1% w/w) fenretinide. As a reference, wild‐type (WT) mice were treated similarly. Growth and metabolic parameters were monitored throughout the study. Atherosclerosis development was evaluated in the aorta and at the aortic sinus. Blood and lymphoid organs were further characterized with thorough cytological/histological and immunocytofluorimetric analyses. Key Results Fenretinide treatment significantly lowered body weight, glucose levels and plasma levels of total cholesterol, triglycerides, and phospholipids. In the liver, fenretinide remarkably reduced hepatic glycogenosis and steatosis driven by the Western diet. Treated spleens were abnormally enlarged, with severe follicular atrophy and massive extramedullary haematopoiesis. Severe renal hemosiderin deposition was observed in treated EKO mice. Treatment resulted in a threefold increase of total leukocytes (WT and EKO) and raised the activated/resting monocyte ratio in EKO mice. Finally, atherosclerosis development was markedly increased at the aortic arch, thoracic and abdominal aorta of fenretinide‐treated mice. Conclusions and Implications We provide the first evidence that, despite beneficial metabolic effects, fenretinide treatment may enhance the development of atherosclerosis.\r\n\r\nRestricted Access."

"en": "The dataset was created for studying estimation of strong labels using crowdsourcing. It contains 49 real-life audio files from 5 different acoustic scenes, and the annotation outcome. Annotation was performed using Amazon Mechanical Turk. Total duration of the dataset is 97 minutes and 4 seconds Audio files are a subset from TUT Acoustic Scenes 2016 dataset, belonging to five acoustic scenes: cafe/restaurant, city center, grocery store, metro station and residential area. Each scene have 6 classes, some of them are common to all the scenes, resulting into 17 classes in total. The dataset contains: audio: the 49 real-life recordings, each from 3 to 5 min long. soft labels: estimated strong labels from the crowdsourced data, values between 0 and 1 indicates the uncertainty of the annotators.
