"en": "This dataset contains raw data for a research article: material characterization data of Disperse Red 1 glass, calcium imaging data of Madin Darby Canine Kidney II epithelial cells that express the genetic calcium indicator jRCaMP1b and immunofluorescence stainings of Piezo1-channels and the actin cytoskeleton in the same cell line. Light induced material deformations were conducted with Zeiss LSM 780 confocal microscope with 488 nm wavelength excitation. The generated topographies were analyzed with atomic force microscopy (AFM) and digital holographic microscopy (DHM), and particle image velocimetry (PIV) was used to determine lateral deformations. Calcium imaging was conducted with the same microscope with 561 nm excitation and calcium signals were recorded in response to light induced material deformations (stimulation performed after 10 frames) (Zeiss C Apo 63x/1.20 objective, pixel size 200 nm, frame rate 1.23 sec/fame, channel1: fluorescence emission, channel2: brightfield). Apical stimulations were conducted with Nikon Eclipse FN1 utilizing micromanipulation (pixel size 200 nm, NIR Apo 40x 0.8W DIC N2 objective). Immunofluorescence stainings (in normal conditions (channel1: nuclei, channel2: Piezo1, channel3: jRCaMP1b, channel4: actin) or after cytochalainD treatment showing actin cytoskeleton depolymerization (channel1: nuclei, channel2: ZO1, channel3: jRCaMP1b, channel4: actin)) were imaged with Nikon A1R (SR Apo TIRF 100x/1.49 objective, pixel size 40 nm, Z-step to 99 nm, deconvolution with Huygens Essential)"

Link to the paper. The scripts were tested on Matlab R2021a on Windows. The acoustofluidic controller software is the same as in our previous paper and is archived here. Generally speaking, there is a folder containing the plotting scripts for each figure(s) and/or movie(s). Within each folder, the raw data files are under the folder `data/`. Once ran, the scripts produce another folder called `output/`, to which they place the created plots and movies. Most folder contain a script name `plot_*.m` that makes the figure(s) and `video_*.m` that generates the video(s). You will need `ffmpeg` installed to convert the serial images into a video."

Kyselyyn vastanneilta yliopistojen professoreilta tiedusteltiin myös mielipiteitä OECD:n suosituksesta, joka koskee julkisrahoitteisten sähköisten tutkimusaineistojen käytön avoimuutta.\r\n\r\nEnsin vastaajilta kysyttiin, onko heidän laitoksellaan ohjeita tai sääntöjä sähköisten tutkimusaineistojen säilyttämiselle. Vastaajia pyydettiin kertomaan, miten heidän laitoksellaan säilytetään tutkimusaineistoja alkuperäisten tutkimusten päätyttyä ja missä määrin aineistoja käytetään uudelleen. Edelleen kysyttiin, kuinka yleistä on jo päättyneiden tutkimusten aineistojen jatko- tai vertailukäyttö laitoksella tehtävissä muissa tutkimuksissa tai opinnäytteissä. Vastaajat myös arvioivat, kuinka suuri osa laitoksella kerätyistä aineistoista on edelleen siinä kunnossa, että niitä voidaan käyttää uusissa tutkimuksissa. Lisäksi pohdittiin, miksi aineistoja ei jatkokäytetä omalla tutkimusalalla. Kyselyllä kartoitettiin, ovatko esimerkiksi tietosuojaongelmat, eettiset kysymykset, tietotekniset tai tekijänoikeuksiin liittyvät ongelmat jatkokäytön esteenä.\r\n\r\nEdelleen kysyttiin mielipiteitä OECD:n tutkimusaineistoja koskevasta Open Access -suosituksesta. Vastaajat kertoivat, saivatko he kyselyn myötä ensi kertaa tiedon mainitusta suosituksesta ja missä määrin suosituksen periaatteet voitaisiin ottaa käyttöön omalla alalla. Seuraavaksi haluttiin tietää, mitä mieltä vastaajat ovat aineistojen avoimuuden hyödyistä ja haitoista. Hyötyinä kyselyssä mainittiin esimerkiksi päällekkäisen tiedonkeruun väheneminen ja taloudellinen tehokkuus, haittoina puolestaan mm. tietosuojariskit. Vastaajat pohtivat myös, mitä keinoja voitaisiin käyttää Open Access -periaatteiden toimeenpanemiseksi, kuinka sitovia suositusten pitäisi olla, missä määrin eri tahojen tulisi olla mukana laatimassa ohjeita ja miten tutkimusaineistojen arkistointi pitäisi toteuttaa. Lopuksi tiedusteltiin, miten vastaajat arvioivat oman alan tutkijoiden suhtautuvan tutkimusaineistojen jatkokäytön avoimuuden lisäämiseen ja miten he itse tähän asiaan suhtautuvat. Taustamuuttujina ovat vastaajan sukupuoli, yliopisto ja edustama tieteenala."

"en": "This work corresponds to the results described in paper \"Measurements of LoRaWAN Technology in Urban Scenarios: A Data Descriptor\": https://www.mdpi.com/2306-5729/6/6/62\r\n\r\nThe provided open-access dataset consists of JavaScript Object Notation (JSON) records stored in Comma-Separated Values (CSV) files, and the data were gathered in a span of multiple hours during two days of measurements. Each JSON file contains parameters as described below. In addition to the payload itself, every record on the server also contains additional metadata. Metadata contains general information about the LoRaWAN message and the array of parameters that provide more detailed message reception information for each Gateway (GW) receiving the message separately. Notably, these names may differ between LoRaWAN service providers. In the case of Ceske Radiokomunikace (CRa), the metadata contains the following parameters:\r\n\r\ncmd—Command (message type): Incoming (uplink) message from the ED via the GW to the server. This also contains metadata from receiving GWs.\r\n\r\nseqno—Sequence number: The sequence number of the message in the form of a 32-bit integer. The Network Server generates this number.\r\n\r\nEUI—Extended Unique Identifier: A global identifier (64-bit) of the terminal device, which the manufacturer or owner assigns. The Institute of Electrical and Electronics Engineers (IEEE) Registration Authority manages the assignment of identifier pools. It is given in hexadecimal format. This identifier is used similarly to the MAC address of the network interface.\r\n\r\nts—Timestamp: The time of the received message recorded at the first receiving GW. The parameter indicates the number of milliseconds since the Unix epoch (1 January 1970).\r\n\r\nfcnt—Frame count: Sequential number of the message (16-bit integer) sent from the device. In the case of a device reset, the value of the counter starts from zero. The value of this parameter can be used to detect a failure to receive messages.\r\n\r\nport—The port number is used to distinguish the type of application payload message. It is, therefore, not necessary to explicitly add it to the application payload. The Port parameter’s (8-bit integer) possible values range from 1 to 223 for the users. Other values are reserved.\r\n\r\nfreq—Frequency: A value that corresponds to the frequency (expressed in Hertz) of the given LoRaWAN channel. Before transmitting each message, the ED pseudo-randomly selects from the range of available LoRaWAN channels on which it will transmit the message.\r\n\r\ntoa—Time on Air: Message transmission time in milliseconds. This value is directly proportional to the data rate and message size.\r\n\r\ndr—Data Rate: The string parameter specifying the spreading factor, bandwidth, and coding rate. The spreading factor fundamentally affects the data rate and thus, the message time on-air. The value can be selected from the interval 7 to 12. Bandwidth values are only 125, 250, and 500 kHz. The larger the bandwidth, the higher the data rate.\r\n\r\nack—Acknowledge: The parameter is of a Boolean type and indicates whether the ED requires confirmation of the sent message. The default is to avoid using acknowledgments to reduce network traffic.\r\n\r\ngws—Gateways: Contain an array of information objects from individual GWs, especially information about the parameters of the received signal, timestamp, identifier, and location of the GW.\r\n\r\nrssi—Received Signal Strength Indicator: The received signal level on the GW, expressed in dBm. The threshold value of the Semtech SX1301 receiver is −142 dBm [44].\r\n\r\nsnr—Signal-to-Noise Ratio: This parameter gives the ratio between the received power signal and the noise floor power level in dB. If the SNR is greater than 0, the received signal level is higher than the noise level.\r\n\r\nts—Timestamp: The time of the received message in milliseconds since the Unix era (1 January 1970).\r\n\r\ntmms—Time in ms: GPS time in milliseconds since 6 February 1980. The GW must have GPS connectivity.\r\n\r\ntime—UTC of the received message, with microsecond precision in the ISO 8601 format.\r\n\r\ngweui—GW extended unique identifier: The 64-bit number in a hexadecimal format specific for each GW.\r\n\r\nlat—Latitude: GW GPS latitude parameter in decimal degrees. The GW must have GPS connectivity.\r\n\r\nlon—Longitude: GW GPS longitude parameter in decimal degrees. The GW must have GPS connectivity.\r\n\r\nbat—Battery status of the ED 8-bit integer value (0—external power supply, 255—battery status is unknown, 1–254—correspond to battery status 0–100%).\r\n\r\ndata—The field contains HEX data, which is unique for the LoRaWAN device in question. It consists of information related to temperature, position, battery level, etc. In the case of our device, it represents our unique data format, which is specifically designed for the purposes of our measurements.\r\n\r\ndevice_Lat—Latitude of the measurement point gathered from the GPS.\r\n\r\ndevice_Lon—Longitude of the measurement point gathered from the GPS.\r\n\r\nThe undeniable advantage of the JSON format is that it is in a human-readable form. In case you cannot log in, even though you are affiliated to a university, see instructions at https://www.kielipankki.fi/lic/aca-status/\n\nA copy of the uncompressed corpus is also available at puhti.csc.fi, instructions on how to gain access rights: https://www.kielipankki.fi/support/access/\n\nThe amph micro-corpus consists of altogether 3404 occurrences of the four most common Finnish THINK lexemes, ajatella, miettiä, pohtia, and harkita 'think, reflect, ponder, consider'.\n\nThese occurrences have been extracted from a corpus consisting of two months worth (January–February 1995) of written text from Helsingin Sanomat (1995), Finland’s major daily newspaper, and six months worth (October 2002 – April 2003) of written discussion in the SFNET (2002-2003) Internet discussion forum, namely regarding (personal) relationships (sfnet.keskustelu.ihmissuhteet) and politics (sfnet.keskustelu.politiikka). The newspaper corpus consisted altogether of 3,304,512 words of body text, excluding headers and captions (as well as punctuation tokens), and included 1,750 representatives of the studied THINK verbs, whereas the Internet corpus comprised altogether 1,174,693 words of body text, excluding quotes of previous postings as well as punctuation tokens, adding up to 1,654 representatives of the studied THINK verbs. The individual overall frequencies among the studied THINK lexemes in the corpus were 1492 for ajatella, 812 for miettiä, 713 for pohtia, and 387 for harkita.\n\nThe corpus contents were first automatically syntactically and morphologically analyzed using a computational implementation of Functional Dependency Grammar (Tapanainen and Järvinen, 1997, Järvinen and Tapanainen 1997) for Finnish, namely the FI-FDG parser (Connexor 2007). After this, all the instances of the studied THINK lexemes together with their syntactic arguments were manually validated and corrected, if necessary, and subsequently supplemented with semantic classifications. In addition, some extra-linguistic features (newspaper section or specific newsgroup, author ID when available, unique document index) are incorporated, when they could be identified and extracted from the original corpora.\n\nThe amph micro-corpus contains for each occurrence of the selected four THINK verbs in the original research corpora all relevant contextual features, including the verb itself, analyzed at the aforementioned morphological, syntactic and semantic levels in the immediate sentential context, as well as all pertinent extralinguistic features. "fi": "Tämä korpus on ladattavissa Kielipankista.\n\nSuomen kielen näytteitä -korpus eli SKN-korpus perustuu Kotimaisten kielten keskuksen vuosina 1978–2000 julkaisemaan samannimiseen murrekirjasarjaan (ks. Suomen kielen näytteitä). Yhteensä ilmestyi 50 kirjasta, joissa jokaisessa on litteroituna noin kaksi tuntia murretta. Sarjaan valitut pitäjät edustavat kattavasti eri murrealueita. Aineistona ovat olleet pääasiassa Suomen kielen nauhoitearkiston äänitteet. Alkuperäisestä SKN-sarjasta luotiin korpus, joka sisältää sekä äänitteet että niihin kohdistetun litteroidun tekstin. Korpus on jaettu viiteenkymmeneen osaan paikkakunnan ja aiemmin julkaistujen murrekirjojen mukaan. Kustakin osasta on yleensä saatavilla kaksi murrenäytettä. \n\nTässä ladattavassa korpusversiossa on murrehaastattelujen äänitiedostot, annotaatiotiedostot sekä murrekirjojen paikkakuntakohtaiset saatetekstit. Korpus on sisällöltään sama kuin se aineisto, joka oli käytettävissä vuoteen 2020 saakka Kielipankin LAT-palvelussa. We detected some pairwise relatedness at short distances, but the average relatedness was low and decreased with increasing distance, as expected. Despite the clustering of related individuals, the sampling sites were not differentiated (FST = 0.0005). According to our results, Scots pine has a large neighborhood size (Nb = 1680– 3210), but a relatively short gene dispersal distance (σ = 36.5–71.3 m). Knowledge of Scots pine fine-scale spatial genetic structure can be used to define suitable sampling distances for evolutionary studies and practical applications. Detailed empirical estimates of dispersal are necessary both in studying post-glacial recolonization and predicting the response of forest trees to climate change.",

"en": "The datasets were obtained from Sub-study 3 of my PhD dissertation, which investigates iconic strategies used by groups of blind gesturers and deaf signers. The study used a stimulus-based elicitation method. During the tasks, each participant described different objects using only their hands and body, without using spoken or written language.\r\n\r\nThe datasets consist of video, annotations (ELAN) and background information about participants. The datasets contain sensitive personal data and are therefore not publicly available. The datasets will be deleted two years after the last publication related to them.",

"en": "This study explores the isomerization of limonene-1,2-epoxide (LE) from kinetic and mechanistic viewpoints, using a dendritic ZSM-5 zeolite (d-ZSM-5) as a highly selective catalyst for the formation of dihydrocarvone (DHC) in the form of diastereoisomers (cis + trans). Ethyl acetate, a green solvent, was used at mild reaction temperatures (50–––70 °C). DHC, which can also be extracted from caraway oil, is widely used as an intermediate for epoxylactone production and as a constituent in flavors and perfumes. Kinetic modeling of LE isomerization was performed using a reaction network with eight parallel reactions and the corresponding rate equations, derived from the assumption of the rate-limiting surface reactions. The large standard errors in the statistical results of some kinetic parameters of the initial data fitting suggested that three of those reactions can be neglected to describe the kinetic model more accurately. This refinement resulted in standard errors in the kinetic parameters lower than ca. 11 %, confirming the statistical reliability of the modified kinetic model. Activation energies of 41.1 and 162 kJ/mol were estimated for the formation of cis-DHC and trans-DHC, respectively. Density Functional Theory (DFT) calculations revealed the preferred pathway for both cis and trans-LE conversion to DHC and carveol. The rate-determining step, carbocation formation (ΔEact = 234 kJ/mol), precedes near-instantaneous dihydrocarvone formation under the studied conditions."

The AIS dataset exhibits a prominent attribute in the form of its exceptional granularity with a total of 2 293 129 345 data points. The provision of such granular information proves can help analysts to comprehend vessel dynamics and operations within the Finnish waters. It enables the identification of patterns and anomalies in vessel behavior and facilitates an assessment of the potential environmental implications associated with maritime activities. "en": "This study presents a multiscale computational framework coupling a constrained mixture model, capturing the mechanics and turnover of arterial constituents, to a cell-cell signaling model, describing Notch signaling dynamics among vascular smooth muscle cells. Tissue turnover was regulated by both Notch activity, informed by in vitro data obtained from human coronary artery smooth muscle cells, and a phenomenological contribution, accounting for mechanisms other than Notch. The framework was used to predict changes in wall thickness and arterial composition in response to hypertension and thereby demonstrated the effects of Notch signaling and Notch interventions on this process. This dataset contains the computational codes for the multiscale framework (i.e. the constrained mixture model and the Notch signaling model), the codes for the data fitting and optimization, and the raw data from the simulations and the in vitro experiments used to inform the model."

"en": "Phenotypic plasticity may enable individuals to cope with predictable and unpredictable environments during their life-cycle. In that context, studying glucocorticoids – corticosterone (CORT) in birds – is relevant because of their primary role in allostasis. Higher baseline CORT levels are classically associated with environmental constraints and lower fitness (the CORT-fitness hypothesis). However, in some environments, higher baseline CORT levels can promote reproduction, therefore being associated with higher fitness (the CORT-adaptation hypothesis). These two hypotheses have been tested in multiple systems, but rarely in a context of fluctuating predation threat. We used a long-term individual-based monitoring of baseline CORT levels in female common eiders Somateria mollissima (nCORT = 1537; nindividual = 790; 2009-2022) to disentangle the context-dependent links between environmental conditions, CORT and fitness. Importantly, the study population has been facing a drastic increase in predation pressure over the past decades, linked to the recovery of the white-tailed eagle Haliaeetus albicilla. Additionally, eiders breed on open or forested islands, further affecting adult and nest predation risk. This system allowed us to disentangle the relative contributions of within- and among-individual variation in baseline CORT levels under predation. Supporting the CORT-adaptation hypothesis, baseline CORT levels were positively associated with reproductive investment (clutch size), age and hatching success. By partitioning within- and among-individual effects, we showed that at the individual level, CORT flexibly increased with clutch size and age. Females displaying higher CORT levels were more successful, suggesting a link between CORT and individual quality. At both the population and individual levels, baseline CORT levels decreased over the study period. This decrease was correlated with an increase in predation risk. Females had reduced baseline CORT when nesting under high eagle abundance or adult predation risk (within-individual effect). Interestingly, apparent plasticity towards adult predation risk was only observed on open islands, likely reflecting habitat-dependent strategies. Consistent with the CORT-adaptation hypothesis, we show that changes in predation regime not only correlate with changes in reproductive investment, but also with rapid plastic adjustment of glucocorticoid levels and therefore individual strategies to cope with predation risk. Given the correlative nature of our study, we encourage further experimental studies testing for a causal relationship between predation and corticosterone levels."
