"en": "Abstract Background Deep immune receptor sequencing, RepSeq, provides unprecedented opportunities for identifying and studying condition-associated T-cell clonotypes, represented by T-cell receptor (TCR) CDR3 sequences. However, due to the immense diversity of the immune repertoire, identification of condition relevant TCR CDR3s from total repertoires has mostly been limited to either “public” CDR3 sequences or to comparisons of CDR3 frequencies observed in a single individual. A methodology for the identification of condition-associated TCR CDR3s by direct population level comparison of RepSeq samples is currently lacking. Results We present a method for direct population level comparison of RepSeq samples using immune repertoire sub-units (or sub-repertoires) that are shared across individuals. The method first performs unsupervised clustering of CDR3s within each sample. It then finds matching clusters across samples, called immune sub-repertoires, and performs statistical differential abundance testing at the level of the identified sub-repertoires. It finally ranks CDR3s in differentially abundant sub-repertoires for relevance to the condition. We applied the method on total TCR CDR3β RepSeq datasets of celiac disease patients, as well as on public datasets of yellow fever vaccination. The method successfully identified celiac disease associated CDR3β sequences, as evidenced by considerable agreement of TRBV-gene and positional amino acid usage patterns in the detected CDR3β sequences with previously known CDR3βs specific to gluten in celiac disease. It also successfully recovered significantly high numbers of previously known CDR3β sequences relevant to each condition than would be expected by chance. Conclusion We conclude that immune sub-repertoires of similar immuno-genomic features shared across unrelated individuals can serve as viable units of immune repertoire comparison, serving as proxy for identification of condition-associated CDR3s."

"en": "Large uncertainties in tree and forest carbon estimates weaken national efforts to accurately estimate aboveground biomass (AGB) for their national monitoring, measurement, reporting and verification system. Allometric equations to estimate biomass have improved, but remain limited. They rely on destructive sampling; large trees are under-represented in the data used to create them; and they cannot always be applied to different regions. These factors lead to uncertainties and systematic errors in biomass estimations. We developed allometric models to estimate tree AGB in Guyana. These models were based on tree attributes (diameter, height, crown diameter) obtained from terrestrial laser scanning (TLS) point clouds from 72 tropical trees and wood density. We validated our methods and models with data from 26 additional destructively harvested trees. We found that our best TLS-derived allometric models included crown diameter, provided more accurate AGB estimates ( R2 = 0.92–0.93) than traditional pantropical models (R2 = 0.85–0.89), and were especially accurate for large trees (diameter > 70 cm). The assessed pantropical models underestimated AGB by 4 to 13%. Nevertheless, one pantropical model (Chave et al. 2005 without height) consistently performed best among the pantropical models tested ( R2 = 0.89) and predicted AGB accurately across all size classes—which but for this could not be known without destructive or TLS-derived validation data. Our methods also demonstrate that tree height is difficult to measure in situ, and the inclusion of height in allometric models consistently worsened AGB estimates. We determined that TLS-derived AGB estimates were unbiased. Our approach advances methods to be able to develop, test, and choose allometric models without the need to harvest trees."

"en": "We provide a dataset of microelectrode array recordings (MEA) from human pluripotent stem cell (hPSC)-derived and rat embryonic cortical neurons during in vitro maturation and pharmacological treatment at their mature stage. Together with the recorded raw MEA data, we share the analysis code that produces the key scientific findings published previously with this dataset (Hyvärinen et al., 2019), including PCA analysis to reveal the distinction between rat and human cell activity features. The data enables evaluation and comparison of hPSC-derived and rat cortical cultures in terms of functional development and response to pharmacological treatment. The 12500 Hz sampled data is recorded with Axion 12-well plates (for developmental tracking) and 48-well plates (for pharmacological experiments). Raw data constitute time series of extracellularly recorded voltage values in Volts. The duration of the recordings varies from 10 to 30 minutes depending on the experimental set-up. Each raw MEA data file contains organised meta-data. This dataset is valuable for experimental and computational neuroscientists and any signal analyst with interest for neuronal signalling. The accurate detailed description of data is delivered in the corresponding publication (Kapucu et al., submitted)."

"en": "This is a dataset containing audio captions and corresponding audio tags for a number of 3930 audio files of the TAU Urban Acoustic Scenes 2019 development dataset (airport, public square, and park). The files were annotated using a web-based tool. Each file is annotated by multiple annotators that provided tags and a one-sentence description of the audio content. The data also includes annotator competence estimated using MACE (Multi-Annotator Competence Estimation). TIE1 was collected in the Tietotalo building from Tampere University during the period of August-December 2017 and it is composed of four files: TIE1_training_rss.csv - Radio map or reference dataset as a matrix with 10633 reference samples (rows) and 613 APs (columns) TIE1_training_coordinates.csv - Ground truth location of the 10633 reference samples (rows) as X,Y,Z and floor being the coordinates in a local system TIE1_test_rss.csv - Operational fingerprints as a matrix with 50 evaluation samples (rows) and 613 APs (columns) TIE1_test_coordinates.csv - Ground truth location of the 50 evaluation samples (rows) as X,Y,Z and floor being the coordinates in a local system SAH1 was collected in the Sahkotalo building from Tampere University during the period of October-December 2017 and it is composed of four files: SAH1_training_rss.csv - Radio map or reference dataset as a matrix with 9291 reference samples (rows) and 775 APs (columns) SAH1_training_coordinates.csv - Ground truth location of the 9291 reference samples (rows) as X,Y,Z and floor being the coordinates in a local system SAH1_test_rss.csv - Operational fingerprints as a matrix with 156 evaluation samples (rows) and 775 APs (columns) SAH1_test_coordinates.csv - Ground truth location of the 156 evaluation samples (rows) as X,Y,Z and floor being the coordinates in a local system Additional considerations: All the RSSI values are stored are they were registered with a regular smartphone. In order to generate the fingerprint vectors, the non-detected APs where filled with the default bogus value +100dBm. i.e., the value +100dBm in the training and test rss files indicates that the AP was not detected. Generally, this default bogus value has been replaced with a low RSSI value in experiments, such as -100dBm, -110dBm, -150dBm or -200dBm. The coordinates X,Y,Z are expressed in meters in a local coordinate system. Additionally, the sequential floor identifier is also provided. "en": "Abstract Background Transplantation of human pluripotent stem cell-derived retinal pigment epithelium (RPE) is an urgently needed treatment for the cure of degenerative diseases of the retina. The transplanted cells must tolerate cellular stress caused by various sources such as retinal inflammation and regain their functions rapidly after the transplantation. We have previously shown the maturation level of the cultured human embryonic stem cell-derived RPE (hESC-RPE) cells to influence for example their calcium (Ca2+) signaling properties. Yet, no comparison of the ability of hESC-RPE at different maturity levels to tolerate cellular stress has been reported. Methods Here, we analyzed the ability of the hESC-RPE populations with early (3 weeks) and late (12 weeks) maturation status to tolerate cellular stress caused by chemical cell stressors protease inhibitor (MG132) or hydrogen peroxide (H2O2). After the treatments, the functionality of the RPE cells was studied by transepithelial resistance, immunostainings of key RPE proteins, phagocytosis, mitochondrial membrane potential, Ca2+ signaling, and cytokine secretion. Results The hESC-RPE population with late maturation status consistently showed improved tolerance to cellular stress in comparison to the population with early maturity. After the treatments, the early maturation status of hESC-RPE monolayer showed impaired barrier properties. The hESC-RPE with early maturity status also exhibited reduced phagocytic and Ca2+ signaling properties, especially after MG132 treatment. Conclusions Our results suggest that due to better tolerance to cellular stress, the late maturation status of hESC-RPE population is superior compared to monolayers with early maturation status in the transplantation therapy settings."

"en": "Machine learning (ML) enables the analysis of large datasets for pattern discovery. ML methods and the standards for their use have recently attracted increasing attention in organizational research; recent accounts have raised awareness of the importance of transparent ML reporting practices, especially considering the influence of preprocessing and algorithm choice on analytical results. However, efforts made thus far to advance the quality of ML research have failed to consider the special methodological requirements of unsupervised machine learning (UML) separate from the more common supervised machine learning (SML). We confronted these issues by studying a common organizational research dataset of unstructured text and discovered interpretability and representativeness trade-offs between combinations of preprocessing and UML algorithm choices that jeopardize research reproducibility, accountability, and transparency. We highlight the need for contextual justifications to address such issues and offer principles for assessing the contextual suitability of UML choices in research settings."

Our patches work for versions of OpenSSL from 1.1.1f to 1.1.1m. This is a demo of OpenSSLNTRU web browsing taking just 156317 Haswell cycles to generate a new one-time sntrup761 public key for each TLS 1.3 session. This demo uses (i) the Gnome web browser (client) and stunnel (server) using (ii) a patched version of OpenSSL 1.1.1l using (iii) a new OpenSSL ENGINE using (iv) a fast new sntrup761 library. The TLS 1.3 integration in OpenSSLNTRU uses the same basic data flow as the CECPQ2 experiment carried out by Google and Cloudflare. Compared to the cryptography in CECPQ2, the cryptography in OpenSSLNTRU has a higher security level and better performance. Furthermore, OpenSSLNTRU's new software layers decouple the fast-moving post-quantum software ecosystem from the TLS software ecosystem. OpenSSLNTRU also supports a second NTRU Prime parameter set, sntrup857, optimizing computation costs at an even higher security level."
