"en": "DNA methylation patterns are largely established in-utero and might mediate the impacts of in-utero conditions on later health outcomes. Associations between perinatal DNA methylation marks and pregnancy-related variables, such as maternal age and gestational weight gain, have been earlier studied with methylation microarrays, which typically cover less than 2% of human CpG sites. To detect such associations outside these regions, we chose the bisulphite sequencing approach. We collected and curated clinical data on 200 newborn infants; whose umbilical cord blood samples were analysed with the reduced representation bisulphite sequencing (RRBS) method. A generalized linear mixed-effects model was fit for each high coverage CpG site, followed by spatial and multiple testing adjustment of P values to identify differentially methylated cytosines (DMCs) and regions (DMRs) associated with clinical variables, such as maternal age, mode of delivery, and birth weight. Type 1 error rate was then evaluated with a permutation analysis. We discovered a strong inflation of spatially adjusted P values through the permutation analysis, which we then applied for empirical type 1 error control. The inflation of P values was caused by a common method for spatial adjustment and DMR detection, implemented in tools comb-p and RADMeth. Based on empirically estimated significance thresholds, very little differential methylation was associated with any of the studied clinical variables, other than sex. With this analysis workflow, the sex-associated differentially methylated regions were highly reproducible across studies, technologies, and statistical models."

"en": "Abstract Background cfMeDIP-seq is a low-cost method for determining the DNA methylation status of cell-free DNA and it has been successfully combined with statistical methods for accurate cancer diagnostics. We investigate the diagnostic classification aspect by applying statistical tests and dimension reduction techniques for feature selection and probabilistic modeling for the cancer type classification, and we also study the effect of sequencing depth. Methods We experiment with a variety of statistical methods that use different feature selection and feature extraction methods as well as probabilistic classifiers for diagnostic decision making. We test the (moderated) t-tests and the Fisher’s exact test for feature selection, principal component analysis (PCA) as well as iterative supervised PCA (ISPCA) for feature generation, and GLMnet and logistic regression methods with sparsity promoting priors for classification. Probabilistic programming language Stan is used to implement Bayesian inference for the probabilistic models. Results and conclusions We compare overlaps of differentially methylated genomic regions as chosen by different feature selection methods, and evaluate probabilistic classifiers by evaluating the area under the receiver operating characteristic scores on discovery and validation cohorts. While we observe that many methods perform equally well as, and occasionally considerably better than, GLMnet that was originally proposed for cfMeDIP-seq based cancer classification, we also observed that performance of different methods vary across sequencing depths, cancer types and study cohorts. Overall, methods that seem robust and promising include Fisher’s exact test and ISPCA for feature selection as well as a simple logistic regression model with the number of hyper and hypo-methylated regions as features."

"en": "Abstract Background Developing machine learning models to support health analytics requires increased understanding about statistical properties of self-rated expression statements used in health-related communication and decision making. To address this, our current research analyzes self-rated expression statements concerning the coronavirus COVID-19 epidemic and with a new methodology identifies how statistically significant differences between groups of respondents can be linked to machine learning results. Methods A quantitative cross-sectional study gathering the “need for help” ratings for twenty health-related expression statements concerning the coronavirus epidemic on an 11-point Likert scale, and nine answers about the person’s health and wellbeing, sex and age. The study involved online respondents between 30 May and 3 August 2020 recruited from Finnish patient and disabled people’s organizations, other health-related organizations and professionals, and educational institutions (n = 673). We propose and experimentally motivate a new methodology of influence analysis concerning machine learning to be applied for evaluating how machine learning results depend on and are influenced by various properties of the data which are identified with traditional statistical methods. Results We found statistically significant Kendall rank-correlations and high cosine similarity values between various health-related expression statement pairs concerning the “need for help” ratings and a background question pair. With tests of Wilcoxon rank-sum, Kruskal-Wallis and one-way analysis of variance (ANOVA) between groups we identified statistically significant rating differences for several health-related expression statements in respect to groupings based on the answer values of background questions, such as the ratings of suspecting to have the coronavirus infection and having it depending on the estimated health condition, quality of life and sex. Our new methodology enabled us to identify how statistically significant rating differences were linked to machine learning results thus helping to develop better human-understandable machine learning models. Conclusions The self-rated “need for help” concerning health-related expression statements differs statistically significantly depending on the person’s background information, such as his/her estimated health condition, quality of life and sex. With our new methodology statistically significant rating differences can be linked to machine learning results thus enabling to develop better machine learning to identify, interpret and address the patient’s needs for well-personalized care."

Mendeley Data, V1, https://doi.org/10.17632/nvgjcn5nsx.1.\r\n\r\nReflectance and transmittance spectra were measured for a total of 25 tree species close to peak growing season in 2016. In addition to one-time measurements of the 25 species, the dataset contains time series of spectra for the dominating tree species in Finland (Betula pendula, Picea abies, Pinus sylvestris, Populus tremula) from May to October. The number of sampled trees varied from 1 to 3 per species. For each tree, three leaf or needle samples from top part of the tree crown (predominantly sun-exposed foliage) and three samples from bottom part of the tree crown (predominantly shaded foliage) were measured. Both sides of the sample (A = adaxial = upper, B = abaxial = lower) were measured with the following exceptions. Needles of spruce species (Picea abies, Picea glauca, Picea mariana) do not have clearly defined sides, and therefore only one side of the sample (marked as A in the data) was measured. For tamarack (Larix laricina), both sides were measured, but it was not possible to reliably distinguish which is upper and which is lower.\r\n\r\nThe following additional data were not reported in Hovi et al. (2017), but are included in the dataset for the sake of thoroughness:\r\n i) The measurements of Picea abies and Pinus sylvestris made between 22nd Jul and 1st Aug 2016 employed slightly different needle carriers than the other measurements. This could have affected the comparability of these samples with the others, and these samples should be used with caution.\r\n ii)\tFor Picea glauca, one tree (species labeled as PICGLAA in the data) was sampled that represents a long-needled form of P. glauca (P. glauca var. albertiana (S. "en": "Room acoustics measurements are used in many areas of audio research, from physical acoustics modelling and speech enhancement to virtual reality applications. This paper documents the technical specifications and choices made in the measurement of a dataset of spatial room impulse responses (SRIRs) in a variable acoustics room. Two spherical microphone arrays are used: the mh Acoustics Eigenmike em32 and the Zylia ZM-1, capable of up to fourth- and third-order Ambisonic capture, respectively. The dataset consists of three source and seven receiver positions, repeated with five configurations of the room's acoustics with varying levels of reverberation. Possible applications of the dataset include six degrees-of-freedom (6DoF) analysis and rendering, SRIR interpolation methods, and spatial dereverberation techniques."

"en": "Emulsion polymerized latex-based pressure sensitive adhesives (PSAs) are more environmentally benign because they are synthesized in water but often underperform compared to their solution polymerized counterparts. Studies have shown a simultaneous improvement in the tack, and peel and shear strength of various acrylic PSAs upon the addition of cellulose nanocrystals (CNCs). This work uses atomic force microscopy (AFM) to examine the role of CNCs in (i) the coalescence of hydrophobic 2‐ethyl hexyl acrylate/n‐butyl acrylate/methyl methacrylate (EHA/BA/MMA) latex films, and (ii) as adhesion modifiers over multiple length scales. EHA/BA/MMA. Thin films with varying solids content and CNC loading were prepared by spin coating. AFM revealed that CNCs lowered the solids content threshold for latex particle coalescence during film formation. This improved the cohesive strength of the films, which was directly reflected in the increased shear strength of the EHA/BA/MMA PSAs with increasing CNC loading. Colloidal probe AFM indicated that the nano-adhesion of thicker continuous latex films increased with CNC loading when measured over small contact areas where the effect of surface roughness was negligible. Conversely, the beneficial effects of the CNCs on macroscopic PSA tack and peel strength were outweighed by the effects of increased surface roughness with increasing CNC loading over larger surface areas. This highlights that CNCs can improve both cohesive and adhesive PSA properties, however, the effects are most pronounced when the CNCs interact favorably with the latex polymer and are uniformly dispersed throughout the adhesive film."
