"en": "Data was collected in the framework of the project BaltVib to analyse the microbial community composition in pelagic and benthic habitats with special focus on Vibrio spp. bacteria inside and outside of eelgrass meadows (Zostera marina), and selected macroalgae populations (Fucus spp.) in the salinity gradient of shallow coastal waters of the Baltic Sea. The temporal extent of the dataset is 25.07.2021 to 02.09.2021. The geographic extent of the dataset is spanning from 9°52,655 E to 25°00,698 W and 60°06,547 N to 54°00,8666 S. The measurement depth ranges from 0.2 meters to 7 meters. Salinity ranges from 4 to 14. Environmental parameters measured are: conductivity, temperature, pH, Secchi depth, chlorophyll a, dissolved oxygen, ammonium, nitrate, nitrite, phosphate, silicate, grain size, dissolved organic carbon, dissolved nitrogen, particulate organic nitrogen, particulate organic carbon. Vibrio spp. colony forming units were counted using TCBS agar plates. Abundance of Vibrio vulnificus was determined by ddPCR in water and sediment samples as well as in Zostera marina surface biofilm. Cell counts by flow cytometry contain: Synechococcus, Picoeukaryota, Nanoeukaryota, high-nucleic acid bacteria, low-nucleic acid bacteria. Macrophyte abundance was measured for Zostera marina and Fucus spp.."

"en": "Effects of climate change on natural ecosystems can be mediated by ecological processes, but also by rapid evolutionary adaptations and/or non-heritable trait changes in organisms. So far, most studies testing the importance of inter- vs. intraspecific changes for how communities and their functioning responds to climate change are either short-term laboratory experiments in highly controlled (artificial) environments, or long-term field surveys suffering from lack of experimental manipulation. Here, we quantified how community composition and functioning has changed in response to long-term warming, including the potential direct and indirect effects via immediate and delayed physiological, non-heritable plastic, ecological, evolutionary and eco-evolutionary responses. We used a space-for-time approach, sampling sites in an artificially heated basin and a nearby area to quantify how >30 years of experimental warming in situ affects benthic grazer communities and traits of grazer taxa, as well as their contribution to a key ecosystem function: grazing on filamentous algae. The community composition shifted with warming, because a non-native species was highly common, and taxa with higher mobility, became more common in the heated areas compared to the control sites. Warming altered community functioning but the underlying mechanisms varied between traits: increased metabolism was caused by intraspecific trait change, while increased grazing rate was mainly driven by species turnover. Our results suggest that both population- and community-level processes mediate the responses of natural communities to long-term environmental change, and that the ongoing warming of coastal waters is likely to alter the functioning of key marine ecosystems."

"en": "StarDist Model: The StarDist model was generated using the ZeroCostDL4Mic platform (Chamier et al., 2021). This custom StarDist model was trained for 300 epochs using 46 manually annotated paired images (image dimensions: (1024, 1024)) with a batch size of 2, an augmentation factor of 4 and a mae loss function. The StarDist “Versatile fluorescent nuclei” model was used as a training starting point. Key python packages used include TensorFlow (v 0.1.12), Keras (v 2.3.1), CSBdeep (v 0.6.1), NumPy (v 1.19.5), Cuda (v 11.0.221). The training was accelerated using a Tesla P100GPU. The model weights can be used in the ZeroCostDL4Mic StarDist 2D notebook or in the StarDist Fiji plugin. StarDist Training dataset: Paired microscopy images (fluorescence) and corresponding masks Microscopy data type: Fluorescence microscopy (SiR-DNA) and masks obtained via manual segmentation (see https://github.com/HenriquesLab/ZeroCostDL4Mic/wiki/Stardist for details about the segmentation) Cells were imaged using a 20x Nikon CFI Plan Apo Lambda objective (NA 0.75) one frame every 10 minutes for 16h. Cell type: MDA-MB-231 cells and BT20 cells File format: .tif (16-bit for fluorescence and 8 and 16-bit for the masks)"

"en": "Fast4DReg: Fast registration of 4D microscopy datasets Pylvänäinen J.W et al, 2023 Fast4DReg is a Fiji macro for drift correction in 3D video and is able to correct drift in all x-, y- and/or z-directions. Fast4DReg creates intensity projections along both axes and estimates their drift based on cross-correlation, and then translates the 3D video frame by frame. Additionally, Fast4DReg can be used for aligning multichannel 3D images which is particularly useful for instruments that suffer from a misalignment of channels. "en": "Overview This repository contains a modified version of the existing, recently published dataset, Westermo. The initial dataset was gathered at Westermo Network Technologies AB, located in Västerås, Sweden. It encompasses over 1 Million verdicts obtained from testing embedded systems, collected over a span of more than 500 consecutive days of nightly testing. This led us to perform a dataset conversion, where we customized Westermo to have the same features from Paint Control and IOF/ROL, two widely used datasets in Reinforcement Learning based TSP approaches. This conversion required the combination of multiple variables and generating the target ones. When it comes to generating the “LastResults” and “Cycle” values, further analysis was required and the data handling needed an in-depth understanding of how the nightly testing was conducted. This led us to investigate what a CI cycle is in their context, and we followed their definition of a session, stating that “a session is when we run a suite of tests on one test system with a certain software version and testware version”. When splitting the data according to the 9 different systems used, we were able to generate 9 different sub-sets that fit the CI context. File Format The compressed .zip file contains 9 files, each one corresponding to each of the 9 systems. The datasets are available in CSV format, with the semicolon (;) serving as the delimiter. The columns included are represented in the table below along with their descriptions. Lists are delimited by [ ]. The implications of this conversion are important as it can help the previous works to re-assess their approaches and have more data for training and testing, as well as opening a broader data spectrum for future researchers in this field to find ready-to-use, rich datasets, on which they could evaluate their approaches and contribute to the TSP community. This also addresses the limitations in the field discussed in the systematic literature review [2], stating that future research on TSP techniques should focus on collecting data from more recent subjects in a CI context with varying failure rates and larger execution times, as reproducible studies with appropriate datasets are needed to develop a usable body of knowledge regarding TSP over time. We believe that this conversion of the Westermo dataset is our contribution to alleviating the gap for the RL-based approaches. The original dataset can be found here."
