"en": "Species interactions underlie all ecosystem goods and services and are important for understanding ecosystem changes. Representing one type of species interaction, trophic networks are able to be constructed from biodiversity monitoring data and known trophic links to understand how ecosystems have changed over time. The Baltic Sea is subject to high anthropogenic pressures, and its low species diversity makes it an ideal candidate for understanding how pressures change food webs. In this study, we used benthic monitoring data from 20 years (1980-1989 and 2010-2019) from the Swedish coast of the Baltic Sea and Skagerrak to investigate changes in benthic invertebrate trophic interactions. We constructed food webs and calculated traditional food web metrics that we compared over space and time. Our results show that the west coast of Sweden (Skagerrak) showed a reduction in benthic invertebrate biodiversity by 40% between the 1980's and 2010's, and that the number of links, linkage diversity, generality of predators, and vulnerability of prey have been significantly reduced. However, connectance has not significantly changed in the Skagerrak. The other basins (Bothnian Sea, Baltic Proper and Bornholm Basin) do not show any consistent significant trends in any food web metrics investigated, demonstrating resilience at a lower species diversity. The decreased complexity of the Skagerrak food webs indicates vulnerability to further perturbations and pressures should be limited as much as possible to ensure continued ecosystem functions."

"en": "Studying how food web structure and function varies through time represents an opportunity to better comprehend and anticipate ecosystem changes. Yet, temporal studies of highly resolved food web structure are scarce. With few exceptions, most temporal food web studies are either too simplified, preventing a detailed assessment of structural properties, or binary, missing the temporal dynamics of energy fluxes among species. Using long-term, multi-trophic biomass data coupled with highly resolved information on species feeding relationships, we analyzed food web dynamics in the Gulf of Riga (Baltic Sea) over more than three decades (1981-2014). We combined unweighted (topology-based) and weighted (biomass- and flux-based) food web approaches, first, to unravel how distinct descriptors can highlight differences (or similarities) in food web dynamics through time, and second, to compare temporal dynamics of food web structure and function. We find that food web descriptors vary substantially and distinctively through time, likely reflecting different underlying ecosystem processes. While node- and link-weighted metrics reflect changes related to alterations in species dominance and fluxes, unweighted metrics are more sensitive to changes in species and link richness. Comparing unweighted, topology-based metrics and flux-based functions further indicates that temporal changes in functions cannot be predicted using unweighted food web structure. Rather, information on species population dynamics and weighted, flux-based networks should be included to better comprehend temporal food web dynamics. By integrating unweighted, node- and link-weighted metrics, we here demonstrate how different approaches can be used to compare food web structure and function, and identify complementary patterns of change in temporal food web dynamics, which enables a more complete understanding of the ecological processes at play in ecosystems undergoing change."

"en": "AbstractWhile considerable evidence exists of biogeographic patterns in the intensity of species interactions, the influence of these patterns on variation in community structure is less clear. Using a model selection approach on measures of trait dispersion in crustaceans associated with eelgrass (Zostera marina) spanning 30º of latitude in two oceans, we found that dispersion strongly increased with increasing predation and decreasing latitude. Ocean and epiphyte load appeared as secondary predictors; Pacific communities were more overdispersed while Atlantic communities were more clustered, and increasing epiphytes were associated with increased clustering. By examining how species interactions and environmental filters influence community structure across biogeographic regions, we demonstrate how both latitudinal variation in species interactions and historical contingency shape these responses. Community trait distributions have implications for ecosystem stability and functioning, and integrating large-scale observations of environmental filters, species interactions, and traits can help us predict how communities may respond to environmental change."

"en": "FiloMap (https://github.com/guijacquemet/FiloMAP) is an image analysis pipeline that can be used to map the localisation of proteins within filopodia from microscopy images. This Zenodo archive is composed of two-part: a test dataset that can be used to play with FiloMap. Example results produced by FiloMap when analysing this test dataset U2OS cells transiently expressing a VASP-GFP and MYO10-mScarlet (Jacquemet et al., 2019) were plated on fibronectin-coated glass-bottom dishes for two hours. Samples were fixed and permeabilised simultaneously using a solution of 4% (wt/vol) PFA and 0.25% (vol/vol) Triton X-100 for 10 min. Cells were then washed with PBS, quenched using a solution of 1 M glycine for 30 min, and incubated with SiR-actin (100 nM in PBS) at 4 C until imaging (minimum length of staining, overnight at 4 C; maximum duration, one week). Before imaging, samples were washed three times in PBS and mounted in vectashield (Vectorlabs). Images were acquired using a DeltaVision OMX v4 (GE Healthcare Life Sciences) fitted with a 60x 3 Plan-Apochromat objective lens, 1.42 NA (immersion oil RI of 1.516) used in SIM illumination mode (five phases and 3 three rotations). Emitted light was collected on a front-illuminated pco.edge sCMOS (pixel size 6.5 mm, readout speed 95 MHz; PCO AG) controlled by SoftWorx."

"en": "Spatial regulation of angiogenesis is important for the generation of functional engineered vasculature and the Notch ligands Jag1 and Dll4 are known to regulate endothelial sprouting. In this project, in vitro and in silico models were used to analyze the ability of micropatterned Jag1 and Dll4 to spatially control the sprouting process. Dll4 patterns, but not Jag1 patterns, were found to elicit spatial control and computational simulations suggest different timing of Notch activation by Jag1 and Dll4 to be the reason for their distinct effects. The more potent spatial control of sprouting by Dll4 in comparison to Jag1 could be exploited as a tool in vascular engineering and regenerative medicine. This dataset contains computational modeling data simulating cell-cell signaling mediated by Notch ligands Jag1 and Dll4 during controlled endothelial sprouting."

"en": "Data was collected in the framework of the project BaltVib to analyse the microbial community composition in pelagic and benthic habitats with special focus on Vibrio spp. bacteria inside and outside of eelgrass meadows (Zostera marina), and selected macroalgae populations (Fucus spp.) in the salinity gradient of shallow coastal waters of the Baltic Sea. The temporal extent of the dataset is 25.07.2021 to 02.09.2021. The geographic extent of the dataset is spanning from 9°52,655 E to 25°00,698 W and 60°06,547 N to 54°00,8666 S. The measurement depth ranges from 0.2 meters to 7 meters. Salinity ranges from 4 to 14. Environmental parameters measured are: conductivity, temperature, pH, Secchi depth, chlorophyll a, dissolved oxygen, ammonium, nitrate, nitrite, phosphate, silicate, grain size, dissolved organic carbon, dissolved nitrogen, particulate organic nitrogen, particulate organic carbon. Vibrio spp. colony forming units were counted using TCBS agar plates. Abundance of Vibrio vulnificus was determined by ddPCR in water and sediment samples as well as in Zostera marina surface biofilm. Cell counts by flow cytometry contain: Synechococcus, Picoeukaryota, Nanoeukaryota, high-nucleic acid bacteria, low-nucleic acid bacteria. Macrophyte abundance was measured for Zostera marina and Fucus spp.."
