"en": "Abstract Huge advances in understanding patterns of human communication, and the underlying social networks where it takes place, have been made recently using massive automatically recorded data sets from digital communication, such as emails and phone calls. However, it is not clear to what extent these results on human behaviour are artefacts of contemporary communication technology and culture and if the fundamental patterns in communication have changed over history. This paper presents an analysis of historical epistolary metadata with the aim of comparing the underlying historical communication patterns with those of contemporary communication. Our work uses a new epistolary dataset containing metadata on over 150,000 letters sent between the 16th and 19th centuries. The analyses indicate striking resemblances between contemporary and epistolary communication network patterns, including dyadic interactions and ego-level behaviour. Certain aspects of the letter datasets are insufficient to corroborate other similarities or differences for these communication networks. Despite these drawbacks, our work helps confirm that several features of human communication are not artefacts of contemporary mediums or culture, but are likely elements of human behaviour."

"en": "This study describes a methodology where departmental academic publications are used to analyse the ways in which computer scientists share research data.\r\n\r\nWithout sufficient information about researchers’ data sharing, there is a risk of mismatching FAIR data service efforts with the needs of researchers. This study describes a methodology where departmental academic publications are used to analyse the ways in which computer scientists share research data. The advancement of FAIR data would benefit from novel methodologies that reliably examine data sharing at the level of multidisciplinary research organisations. Studies that use CRIS publication data to elicit insight into researchers’ data sharing may therefore be a valuable addition to the current interview and questionnaire methodologies.\r\n\r\nData was collected from the following sources:\r\n\r\nAll journal articles published by researchers in the computer science department of the case study’s university during 2019 were extracted for scrutiny from the current research information system. For these 193 articles, a coding framework was developed to capture the key elements of acquiring and sharing research data. Article DOIs are included in the research data.\r\n\r\nThe scientific journal articles and theirs DOIs are used in this study for the purpose of academic expression.\r\n\r\nThe raw data is compiled into a single CSV file. Rows represent specific articles and columns are the values of the data points described below. Author names and affiliations were not collected and are not included in the data set."

Mendeley Data, V1, https://doi.org/10.17632/t5f554s7cn.1.\r\n\r\nFor the following species and study sites, we collected samples from three individual trees per study site. For each tree, we measured three samples of top-of-canopy (predominantly sun-exposed) and three samples of bottom-of-canopy (predominantly shaded) foliage. For evergreen conifers, we sampled current-year and one-year-old needles, which doubled the number of samples. For each tree, characteristics (height, diameter) of the tree and the surrounding forest stand were recorded.\r\n\r\n Norway spruce (Picea abies (L.) H. Karst), all sites\r\n Scots pine (Pinus sylvestris L.), Hyytiälä/Järvselja\r\n silver birch (Betula pendula Roth), Hyytiälä/Järvselja\r\n black alder (Alnus glutinosa (L.) Gaertn.), Järvselja\r\n European aspen (Populus tremula L.), Järvselja\r\n\r\nThe spectra of the following five rare species in the Järvselja site were also measured. These data were not reported in Hovi et al. (2022a) but are included here for the sake of thoroughness. For these species, we sampled one tree per species and only top-of-canopy foliage. Three samples per each tree were collected. These trees were all young (up to 5 m in height). No measurements of the tree or stand characteristics were made.\r\n\r\n American hazelnut (Corylus avellana L.)\r\n small-leaved linden (Tilia cordata Mill.)\r\n goat willow (Salix caprea L.)\r\n European ash (Fraxinus Excelsior L.)\r\n other willow, species unknown (Salix sp.)\r\n\r\nFor further details of the data collection, measurements, and the content of the data files, see Hovi et al. A spectral analysis of common boreal ground lichen species. Remote Sensing of Environment 247, 111955.\r\n\r\nThe dataset consists of biconical reflectance factors of 12 ground lichen species collected from southern Finland. The samples were collected in October-November 2019, and the nadir-view reflectance factors were measured in a dark laboratory using an ASD FieldSpec 4 spectroradiometer (serial number 18641). The spectral range of measurements was 350-2500 nm, and spectral resolution was 3 nm at 700 nm and 10 nm at 1400 and 2100 nm. For common mat-forming lichen species, spectra of 8-10 samples of 250 cm2 size are reported, while for not mat-forming species, spectra of 3-5 samples of size 50 cm2 are reported. All samples were measured as fresh (brought from outside to inside and directly measured) and dry (two days in room temperature). Example photographs of the sampled species can be found from the file Data_description.pdf.\r\n\r\nThe first four rows in the data contain information for citing and reading the data. First column \"Lichen_sample\" indicates the species and number of the lichen sample and whether it was measured as fresh or dry, and the subsequent columns \"wl350\"-\"wl2500\" indicate the measured reflectance value at that wavelength. The encoding of the csv file is UTF-8."

"en": "DNA methylation patterns are largely established in-utero and might mediate the impacts of in-utero conditions on later health outcomes. Associations between perinatal DNA methylation marks and pregnancy-related variables, such as maternal age and gestational weight gain, have been earlier studied with methylation microarrays, which typically cover less than 2% of human CpG sites. To detect such associations outside these regions, we chose the bisulphite sequencing approach. We collected and curated clinical data on 200 newborn infants; whose umbilical cord blood samples were analysed with the reduced representation bisulphite sequencing (RRBS) method. A generalized linear mixed-effects model was fit for each high coverage CpG site, followed by spatial and multiple testing adjustment of P values to identify differentially methylated cytosines (DMCs) and regions (DMRs) associated with clinical variables, such as maternal age, mode of delivery, and birth weight. Type 1 error rate was then evaluated with a permutation analysis. We discovered a strong inflation of spatially adjusted P values through the permutation analysis, which we then applied for empirical type 1 error control. The inflation of P values was caused by a common method for spatial adjustment and DMR detection, implemented in tools comb-p and RADMeth. Based on empirically estimated significance thresholds, very little differential methylation was associated with any of the studied clinical variables, other than sex. With this analysis workflow, the sex-associated differentially methylated regions were highly reproducible across studies, technologies, and statistical models."

"en": "Abstract Background cfMeDIP-seq is a low-cost method for determining the DNA methylation status of cell-free DNA and it has been successfully combined with statistical methods for accurate cancer diagnostics. We investigate the diagnostic classification aspect by applying statistical tests and dimension reduction techniques for feature selection and probabilistic modeling for the cancer type classification, and we also study the effect of sequencing depth. Methods We experiment with a variety of statistical methods that use different feature selection and feature extraction methods as well as probabilistic classifiers for diagnostic decision making. We test the (moderated) t-tests and the Fisher’s exact test for feature selection, principal component analysis (PCA) as well as iterative supervised PCA (ISPCA) for feature generation, and GLMnet and logistic regression methods with sparsity promoting priors for classification. Probabilistic programming language Stan is used to implement Bayesian inference for the probabilistic models. Results and conclusions We compare overlaps of differentially methylated genomic regions as chosen by different feature selection methods, and evaluate probabilistic classifiers by evaluating the area under the receiver operating characteristic scores on discovery and validation cohorts. While we observe that many methods perform equally well as, and occasionally considerably better than, GLMnet that was originally proposed for cfMeDIP-seq based cancer classification, we also observed that performance of different methods vary across sequencing depths, cancer types and study cohorts. Overall, methods that seem robust and promising include Fisher’s exact test and ISPCA for feature selection as well as a simple logistic regression model with the number of hyper and hypo-methylated regions as features."
